The current implementation of Logical Linking requires that you drag and drop an object to the folder you want to link it to. This is OK if it's just one link, but if you want to create multiple links or edit existing links, this becomes cumbersome. I would propose that you add a "Logical Links" item to the right-click context menu for each object. Selecting this menu item would popup a copy of the data explorer tree with checkboxes next to each item. Then you can select/deselect which items you want the object linked to. Also, the popup Data Explorer should have visual cues that allow you to determine where links already exist for the selected object. For example, you could make a branch boldface if the object is contained within that branch or within one of its sub-branches.
Response from Kevin at Kinook:
"This would require some more thought, the whole popup Data Explorer concept is a departure from having non-modal Panes for data entry/selection... But the idea of more direct management of the Logical Linking technology is a good idea. Something we'll look into."
