Sounds like it. The indicators of a stored vs. linked document:
1) Title in the Item Details pane is suffixed with ' [Stored]'
2) Item | Store Contents menu item / toolbar button are depressed
3) Existence of Document Size attribute (Item Attributes pane).
When dropping a message in UR, hold down the Ctrl key to force it to store.

Tools | Options | Import | Store contents when importing and syncing files and Outlook items (will cause the default drag/drop, copy/paste behavior, and sync behavior be to store rather than link).
